Design: Bacterial genomic DNA was extracted using the GeneJET Genomic DNA Purification kit (Thermo Fisher). For samples sequenced at BGI, the bacterial genome was fragmented by Covaris 55 L series Ultrasonicator, and used to construct paired-end libraries with an insert size of 200-400 bp. Quality control of the raw data was performed using FastQC with default parameters. Reads obtained for all samples were assembled using Unicycler and the assembly quality was assessed using assembly-stats.v1.0.1 and BUSCO.v4 (pseudomonodales_odb10).
