Summary Formaldehyde cross-linking RNA immunoprecipitation coupled with illumina sequencing (fRIP-seq) was performed to pinpoint the direct RNA targets of KrrA using a FLAG-tagged KrrA construct that is driven by a constitutive promoter Plgt (pOS1.PlgtkrrA-FLAG).
 
Overall design Two different growth conditions were implemented: LB and LB supplemented with ‘205. Two controls were included to ensure specificity: (i) a WT strain that does not harbor the FLAG-tagged KrrA construct as a nonspecific background control, and (ii) RNA extracted from WT cells harvested before immunoprecipitation, serving as an input RNA control.
